I am taking the roof rack off on a 06 Prado, where can I source the cover that goes top on the roof when the rack is taken off!!!Any help guys out there?

What roof racks are you talking about?
The Toyota north south rails? The cover for the feet of Rhino/Rola cross bars that bolts to the roof?
If Toyota, then you need to order them from Toyota. If Rhino/Rola, then you get the covers from a roof rack shop.

When you say you want to take them off, are you leaving the feet behind still attached to the roof? Or the feet are coming off and you want to cover the holes in the roof?
If it is the former, contact a roof rack company.
If it is the latter, contact Toyota. They will have covers that go in the gutter but I suspect that you might need something else to seal up the holes to prevent water from entering the roof and into the cabin.

There are other options. I have a GX and wanted to use my existing roofrack but didn't want it on all the time and I cannot afford the height to fit factory NS rails. I also found fitting the Rhino cross bars a pain not to mention how dumb the little lumps look when the rails are off. And there is increased risk of rain getting into the car with repeated fitting so I made up some blocks of aluminium to cover the existing roof holes and still let me fit my roof rack when I wanted to. These are drilled and tapped so I can fit the roof rack any thime but the holes into the roof are sealed all the time. I am keeping my factory covers for when I sell the car so cannot help out there.
There are other photos in one or other of the roof rack posts. If you are handy with a drill and hack saw all you need to do is cut the Al to length, drill holes to suit the roof holes. Countersink the holes and fit countersunk 8mm screws. You will need to do a little filing of the width and one of the ends to sit it neatly in the groove. Make sure you fit a good gasket (I bought an ARB fitting kit and it is great), use some neutral sika flex or similar. The Al comes in 8m lengths so if you want to do this and are prepared to pay for an airbag (no charge for the Al I have plenty left!) I can chop you off some and send it. Would need to be next weekend though.
Edit: OK I took a shot of the block on the roof. Normally they are covered by some black vinyl that also goes onto the trim strips but 2.5 years and 30 roof rack fittings have knocked the vinyl around so I took it off so you could see how the blocks sit. Can't be seen at all from the ground, unless you are 2.7m tall.

Thanks Micheal!! really appreciate your offer!If u ever in Melbourne mate, do drop in to my shop!Just ordered the full set from Toyota,initially they said they dont carry the fitting but went through a different dealer and they ordered from Toyota and it should be here on Wednesday!!Thanks once again everyone!!!
