I can't list the full intricate difference without consulting the brochure from that era but what I can advise is this.
If you can afford it, go for the VX from late 04. This is because the 5 speed was introduced in late 04 and the VX has traction control. The reason this is good is because there is slightly less fuel consumption with the 5 speed and you can plug in a scan gauge for vehicle diagnostics. The traction control also allows you to drive in low range without locking the centre diff. This is useful for reversing a trailer up a hill on a concrete driveway without causing transmission wind-up.
So now for the differences.
The VX has these over the GXL:
Rear air-cond
Traction control, Hill descent control, Electronic Stability Control
Climate control
6 airbags
Electric driver's seat
6 CD stereo
Roof rails
The Grande has these over the VX:
Sunroof
Self levelling rear airbag suspension
TEMS shocks
Leather seats
Satnav
With the traction control, certain models may be optioned up with Option Pack 1 or 2 which adds more airbags and traction control. The way to tell is that the transfer case lever has the letters L, N, H on it and there is a separate centre diff lock button. This button allows you to engage low range without locking the centre diff.

How reliable is the Grande rear air suspension and can it be lifted?
A few of us Grande owners have had issue with the rubber deteriorating. Yes it can be lifted quite easily. The front suspension is still the same as the other model Prados. The rear (given the age you are looking at) would need aftermarket airbags from the Airbagman pretty soon.
